I think this is the third time now where the roll20 jukebox has empties all of my playlists and just thrown all of the tracks that used to be in them into a general pile. Is there anything specific that would be causing this?

I have been told that losing folder structure on items generally indicates that there was a communication problem, and that this is some kind of stop gap to losing the data entirely. I.e. it preserves the files but loses the structure. I'm not sure how accurately I'm portraying that, since the conversation was years ago. So it's possible that there was an error somewhere between your computer, Roll20's servers and possibly the services they use to store the actual data. I'm not sure if there's anything that can be done about it, other than to change the way you interact with playlists.
I have gotten into the habit of creating all playlists in MyAudio, instead of within the app. If I need to update, I do it in my audio, wipe my game playlists and re-import from MyAudio. That area of the site is referenced a lot less often and is probably more secure from accidental corruption.
