Essentially it means that unarmed attacks don't count as weapons. So therefor monk attacks don't gel with natural weapons such as those gained from druid wild shape transformations, or the natural weapons gained from alter self. Monk related features like flurry of blows, stunning strike, and so on don't stack with those other features. At least that's how I understand it.

Correct, though they do still count as "melee weapon attacks" for stuff that requires it (ie Stunning Strike).
Well stunning strike and martial arts class features specifically state that unarmed strikes can be used to activate them.
