I think that depends. If you need access to a compendium in game for the game in question, you can not have access to both. But you can have access to any compendium you wish. So you could set the in-game compendium to be dungeons and dragons and you'd have access to the monster manual if you own it. You could do that and drag out all the tokens you wanted to to a "token" page and then switch back if you need access to the compendium for said game.
