I am probably missing something obvious... I am a DM creating a new game using the Storm Kings Thunder module. When my players use the Charactermancer they do not see the choices for ability score method, but I do. Do I have to set that somewhere, or is there something else that needs to be done to allow the players to do it?

This is a feature that only exists with a purchase of the Player Handbook. The SRD that Wizard's published (that is available for free) doesn't actually include the rules for generating ability scores, therefore it isn't available in the free material on Roll20. This is a limitation of the free material provided by Wizard's, not Roll20.

If you have purchased the PHB (which sounds likely, given that you  can see the option), make sure you have turned on compendium sharing in that game.
