Pathfinder character sheet issue - skills not adding up correctly?

Hi all, hopefully there's something obvious Im missing because Im not sure... I have a favored class half-elf sorcerer and the skill ranks aren't adding up right for some reason- I chose the additional skill rank every level and he's level 6, meaning he should have an additional 6 skill ranks. I tried checking the favored class box, but that did nothing, so I just added +6 in the misc bonus and the ranks changed to the right amount (18).

For some reason, the math isn't adding up on the bonus its applying to the rolls- I put 5 ranks in stealth and have a +4 dex, so it should be +9 to stealth, but it's only adding +6 for some reason? There's nothing applying any penalties to his stealth. The same is happening to his +3 skill focus in sleight of hand, it's not being applied. 

Does anyone happen to know what might be causing it?

Looks like a -3 penalty is being applied to every skill that is affected by ACP or encumbrance. Do you have an ACP of -3 or are medium encumbered?

Oh wow I didn't even realize I had the coin button checked for weight, I hadn't added in any AC items or inventory but I didn't notice  thank you
