By the rules, that +3 should always apply if you add a skill point/rank to a class skill. The only way to avoid that is to uncheck the box class skill box for that skill. Edit: I am assuming you are using the "Pathfinder by Roll20" sheet. If you are using one of the others, I haven't looked at them in a long time, so don't know if there might be other options with them.
