So let's say two of my players want to discuss something in secret but also want to share it with me, is there away I can see there whispers to each other or them to share it to me without the other players knowing ?
Ask them to whisper to each other's Characters (as opposed to each other's Display Names). You should be able to see such whispers by adding yourself to the Can Be Edited & Controlled By field of both Characters.

The one problem I'm seeing is that the players also want to form secret alliances so it would be more then 3 people talking to each other that I want to see .
You could create a Character (e.g. named AllianceA), add all players present in said discussion to the Can Be Edited & Controlled By field of AllianceA, and facilitate the discussion by having all players whisper to AllianceA.
