Is there any way to hide areas and only allow certain users to see it? I'm trying to hide units from certain players. There's also the problem that if you mouse over a token when it's in a hidden area the mouse cursor changes revealing there's a token in that location.

Only thing I can think of short of a pro feature (API scripts) is using dynamic lighting (which is a plus level feature). You could give the players control of a token in the area and give it vision. But I don't know of anything using just Fog of War.

Keeping the tokens on the GM layer until 'in sight' is likely your best option. While a little fiddly at first if you master the  keyboard shortcuts that relate to layer swapping then you'll be able to quickly get the tokens you want visible when the time comes.
