Compendium issue

I am running rime of the frostmaiden.  I just purchased the monster manual through roll20 to alleviate not having to upload images for each monster.  However, even though I've made this purchase, images for tokens such as skeleton do not show up.   Does the MM not include image tokens for these creatures?

Remove any skeleton you might already have in your game. If there is an existing character with the same name already in the game, a Compendium drag will only place the existing character, not the fresh Compendium copy. This is to keep Roll20 from unexpectedly overwriting any homebrew of customization you may have made. If you are getting this behavior in a fresh game, then there is likely an issue. Every creature in the Monster Manual should have a custom art token.

The skeleton token works on new modules, however the current module I have....I've scoured every single map and can't locate a "skeleton" token.  Anyway to fix this? or to search all the map for the "skeleton" if I'm missing it some how?

It's not the token on the map, it's the journal in the journal tab that needs replacing. For tokens that are already on maps (though it doesn't sound like this is a concern in your case), these will not update. They are just placed graphics that point to the character sheet. Those will need to be swapped out manually, once the correct Skeleton Journal (character sheet) is created.
How do I go about doing that?  Just setting up a token as normal for a sheet then?

I thought you said you didn't have any skeleton tokens on maps? If you don't then there is nothing to replace. Just delete any existing skeletons from your journal tab, and any Compendium skeletons you drag in will come in with their MM tokens intact. Nothing to set up. One more concern, you say " however the current module I have". Is this a module purchased from the Roll20 marketplace, or a game you have created from scratch? A marketplace module should use the MM token if it is a WotC module, or a module-supplied token if the module came with any.  
I purchased the module from roll20.  I also have the monster manual and the phb and a couple of others.  When I created the game I did not have the monster manual.  I have two RotfM modules I'm running (Wed and Sun) in one the (sun) I can drag and drop the skeleton no issue and it shows up.  In the other (wed) it does not.  I don't believe there are any skeletons I on the maps, as I deleted all of the ones I pulled out.  But I am unable to locate anymore "skeletons" on any of the other maps, however the "tokens" page has a ton.

Maps are not the issue. Map pages and tokens in place have nothing to do with this. Please look at the screen shot I posted. If you wish, you can shoot me an invite to the game you are having an issue with (in a PM, please, to protect your game's privacy). Then you can promote me to GM, and I'll see if I can work out what is happening.
Okay...that clicked...reading helps...delete the skeleton from the Journal...not the tokens from the map.  Thank YOU!!

I should use this for all the journal entries for npc's I didn't have an icon for?   How do I add them back to the journal?

Yes, if you want the MM version. Just dragging a creature into the game from the compendium adds them to the journal. If you make any changes to the character afterward, it will drag in a copy of the changed character, in that game only. The logic looks like this: Action : drag in a "Skeleton" from the Compendium Roll20 : Is there already a character called "Skeleton" in this game? Result if NO : Create a character in this game based on the compendium copy of "Skeleton". and place its token on the VTT Result if YES : Place copy of the existing "Skeleton" character's token in the game on the VTT The Compendium will not overwrite an existing character.
