You can't use numbers on Custom Token Markers

With the default token markers you can hover over them and hit a number that will assign the token with the marker as well as the number selected. However, when using a Custom Token Marker this does not seem to work. Edit: Using Self Uploaded ones.

I only tested one game of mine, but it worked.  I made and uploaded all mine though, so it might be different if you are using ones from the marketplace.  Are your custom markers ones you uploaded, or are they from the marketplace?

Just to be sure: you are hovering over the icon in the popup menu list when you press the number, not the icon displayed on the token?
