Saving any token appears to automatically check the 'square' box for auras. I've tried unchecking the box, attempting this on different maps and tokens, restarting my browser (firefox), and restarting my computer with no success.

Make sure you are not using any extensions which might be changing the interface. The settings box was recently changed and they may not have been updated to cover this. For instance, there is no checkbox for shape anymore. It's a dropdown.
