Acknowledging that organizing and layering things is already possible, I'd like to see it taken a step further with a Layering and Grouping window implemented at least when you're on the background layer where it would make most sense.
It would be nice to have an almost Photoshop-esque level of control over how layers are placed and operate, with the ability to group things (which could list as Layer Folders in the window) that would be lockable as a whole or unlockable with options to move an entire grouping from one layer to another without having to select every object therein.
